There could be many causes to this.
I've seen this happen in the past - when running the page through an
analyser tool such as Fiddler or Firebug I noticed different
images/resources hitting issues with authentication - and it was different
files on each page load.

Are you going through a proxy such as ISA server?  When viewing the same
pages directly on the server do you get login pop-ups too? or only when
accessing the site from other machines?

Try switching the site to use BASIC AUTH to see if the pop ups still occur -
if they don't then it means authentication info on requests is being
randomly dropped for some reason as the requests go through the network to
get to the SharePoint server.
