If you're having difficulty doing this, you might want to run the "before" and "after" project files through an XML pretty-printer first, to make diffs easier. I edited LMMS project files extensively, by hand and with perl, for my last project 5 years ago to get around certain limitations that may or may not still exist (and which I don't remember -- things like not being able to copy/paste multiple items at once). I just looked at some project files I'd played with in the last few years and they seem to be some compressed binary format now, but I assume you can still save them as XML somehow.
