I've not actually checked this hasn't been fixed in muse 2 already but
because this is still open I'm presuming not.

Ardour lets you clean up unsed sources from the menu but I prefer how
qtractor automatically deletes unused sound files when you quit personally.
Either way would be more user friendly than having to use a script. 

This feature is a must-have for anyone hoping to use muse to record audio
and hence deserves proper integration with the main program.

There's a python script in the distribution. 
Though I agree there should be a menu choice
