Not sure if there are any relevant settings. I made a little test, added a midi track, set pan, added some notes, exported the midi to file using File->Export Midi and then I opened a new project and imported the midi file there. The pan setting survived this process so it works for this simple case atleast. Could you explain a bit more what you are trying to do?
