Had to look in the sources to find out ;)

Projects are added to the recent list when they are opened but the list is
not written to disk until MusE closes.

Which leads to another possibility, if muse crashes during shutdown
_before_ the list is written to disk, it would lead to this behaviour.

If you start MusE from a terminal it should be apparent if MusE crashes
upon exit.
