I had similar issues syncing from a database to Redhat Directory Server (about 700,000 users). I had to make a change in the LSC thread spawning routine to handle 10,000 threads at a time vs. the default which would keep spawning new threads and consuming all available memory. I managed to sync 700,000 users in one go with the change I did. Here is the relevant info.
