I must correct myself here. According to
http://www.xfree86.org/4.2.0/Status28.html#28, S3 Trio64V+ *is*
supported by "XFree86" (the X server in 4.2) (Even the XF86_SVGA
server had support for various S3 cards, but not at stable as the
XF86_S3 server (it was described as "alpha" quality in the
README.S3)). But ltsp uses 4.1 so there might be something to gain by
upgrading to X 4.2, since:

But upgrading LTSP from 4.1 to 4.2 is non-trivial (at least I couldn't
do it within half an hour ;-). Any LTSP guru here to tell how to
upgrade X?

The symptoms described does sound as a problem with the X-server <->
graphic chip rather than graphic chip <-> monitor, don't you think?

To locate the problem, try very conservative mode line setting, e.g.

    X_MOD_0            = 640x480
    X_HORZSYNC         = 29-33.5
    X_VERTREFRESH      = 55-70

If that makes any difference, the problem probably lies with the
monitor, or put differently, you are pushing it too hard. If does not
make any difference, then you will have to look into the X-server,
(Try different X-servers, read the documentation about peculiarities
with the S3 cards).
