This could be related to lots of things. First, you should make sure the parallel port is "activated" in the BIOS setup of that Mini ITX device (after all, it's a regular computer just without harddrive, right?). It should be setup to use the standard port (0x378 iirc), not anything LPT2-mode-ish. If this already is the case, I'd continue troubleshooting by getting a SCREEN_01=shell on that device and, as root, doing cat /etc/lts.conf > /dev/lp0 to find out wether direct access to the parallel port "device" (lp0) works from the terminal. If not, having a look into the /proc and into the bootup kernel messages could reveal the problem. Let's assume this worked ok. So why does network printing not function as expected? Try cat /opt/ltsp/i386/etc/lts.conf | netcat 192.168.1.123 9100 (with the IP of your terminal, of course) from the server's shell. This should get the printer rattling away (assumed all the time that it does understand plain text printing - which most devices seem to do). If this works, then CUPS should do the same.
