I have the same problem with a RHEL 5.3 application server and Gnome 2.16.

I've basically given up, and instead applied the workaround mentioned in 
the last link

I have no idea if the missing USB on the desktop comes from Gnome, 
gnome-vfs, udev, ltspfs, fuse

The workaround does work though, but it is a bit of a hack, going back 
to the old ltsp 4.2 days.
