Well, I usually do this with gnome-alsa-mixer (just a front-end). Now even you have a PulseAudio equalizer using a PPA. Try this (single line) in a terminal:
sudo add-apt-repository ppa:psyke83/ppa && sudo apt-get update && sudo apt-get install -y pulseaudio-equalizer --
