I think its no point securing something that doesn't work so find out which
firewall you are using, and stop it temporarily; if traffic in and out
normalizes, then you can read more manuals on whatever firewall is in use and
configure it rightfully.

If you are not part of the solution, your are part of the Problem.

maybe PF (packet filter) is disturbing you ... and blocking some ports
probably not a proper solution but as a quick and dirty fix try to use the
port 80 with skype ?

Thanks for you suggestions.

You mean: setting the incoming port in the skype settings to 80?

However the most important part is pop-ing my email in from the google
servers. I have to use the 995 and 25/465/587 ports.

i am not a freebsd specialist but i know those distros are very
"secure" by
default.
I guess your freebsd server is acting as described in this doc
http://www.zytrax.com/tech/howtos/firewall.html

you can also refer to the handook :
http://www.freebsd.org/doc/en_US.ISO8859-1/books/handbook/firewalls-apps.html

First thing is maybe to stop the firewall (temporarily) you are using and
see what is happening ...

BotHunter is a passive network monitoring tool designed to recognize the
communication patterns of malware-infected computers within your network
perimeter. Using an advanced infection-dialog-based event correlation
engine (patent pending), BotHunter represents the most in-depth
network-based malware infection diagnosis system available today.
