Wrong is in the eye of the beholder.

Some of the applets that align to the top are what we call "icon grids".  If 
you were to increase the height of your panel, they would start to form columns 
as space became available and move over toward the beginning of the applet's 
area.  I would claim that anything that is in one row should be centered, and 
continue to be dividing the empty space equally as it grows perpendicular to 
the panel.

I agree some of them look badly broken, like Menu and DirMenu, and this can be 
improved.  Keeping things as simple as possible, we don't need a preference for 
this.  At some point I will address the feature request.  Thanks for your vote 
to increase its priority.  We are finishing up some custom widgets that we will 
be using to do all layout and drawing, and these can be tweaked until they work 
properly.  I do not plan to expend any effort trying to make the old widget 
structure work better.
