I have to ask you two questions then: 1) what is $XDG_MENU_PREFIX shown when you start terminal using the menu (and I suppose you don't set XDG_MENU_PREFIX in .bashrc or .profile)? 2) what your lxpanel and libmenu-cache versions are?
