Default setting for this for Lubuntu session is in file
  /etc/xdg/pcmanfm/lubuntu/pcmanfm.conf

Default settings for lxpanel for Lubuntu session are under directory
  /usr/share/lxpanel/profile/Lubuntu/
although that path is deprecated despite it's still used in 16.04, I
would suggest to use instead more correct path:
  /etc/xdg/lxpanel/Lubuntu/

>- menu

Default menu layout for Lubuntu session should be in file
  /etc/xdg/lubuntu/menus/lxde-applications.menu
but I'm not sure if it's really used with 16.04 version of lxsession, you
probably should check instead
  /etc/xdg/menus/lxde-applications.menu

>- keyboard shortcuts

Default (once used) Openbox configuration file is
  /usr/share/lubuntu/openbox/rc.xml
which is copied to
  ~/.config/openbox/lubuntu-rc.xml
on very first user login

>- theme

Default setting for this for Lubuntu session is in file
  /etc/xdg/lxsession/Lubuntu/desktop.conf

>- virtual desktops

Default (once used) setting for this is in the mentioned
  /usr/share/lubuntu/openbox/rc.xml

>- session logout image

Default setting for this for Lubuntu session is in file
  /usr/share/lubuntu/images/logout-banner.png

>where is the right place to set those things? and is there any way for lock
>them? I'd particularly like users to avoid messing with the menu and the
>panel.

Only way to lock them is to deny users to change anything under their
home path (i.e. chown -R root ~user) but it's clearly not what you would
ever want.
