If you don't specify --prefix for the configure option, it'll go into /usr/local So it sounds as if you have /usr/local/bin/lynx, whose lynx.cfg differs from the system's lynx. (The location of lynx.cfg is also a configure option, allowing for instance /etc/lynx/lynx.cfg). Debian's packages change these configure options.
