I seem to remember plans for having an installer closer to master for Windows since otherwise it gets so little tests. That might be an argument in favor of versioned directories (or at least support for installing LyX to work out of the box with a special testing user directory, like LyXalpha or so, and copy the old user directory over so that people can easily test their current setup as well).
