No, I am not sure. Don't know, what happens here.
KeyPress event, serial 27, synthetic NO, window 0x3000001,

XLookupString gives 1 characters: "С"
...
As I can see here, XLookupString gives Cyrillic_ES, while keysym declares Cyrillic_a
to be pressed.
Maybe someone can enlighten me?

This is better, it displays ok in lyx too, but I cannot run latex now.

Try following:
setenv LANG sr_YU@cyrillic
xterm -fn -misc-fixed-medium-r-normal--18-120-100-100-c-90-iso8859-5
then type some chars in the new xterm-window.
The same with LANG ru_RU. The output differs totaly!
This has nothing to do with lyx. (Or QT btw. I cannot believe ... X depends on LANG
...)
