ugly latex code

Hi,

I use LyX a lot to document what I have done or write short technical notes. 
It really saves time for me  againts checking the grammar of latex code. 
However, there is a problem when it comes to submiting papers to journals. 
The equation part of the latex code exported by LyX is really ugly and hard 
to read. I don't dare to send the file to any journal directly but have to 
beautify it manually. I wonder if there is a way to do the work 
automatically?  Thanks!.
