AMS command substitutions in the preamble.

They are not necessary. if the IOP people would have them, the IOP document class would provide these \var commands. So as a normal user you don't need them. If you nevertheless like to use them, you can add it yourself.

Natbib command substitution in the preamble.

\eqref is nor from natbib but from amsmath. But as amsmath cannot be used we need to define it. Thanks for the hint.

Catch a footnote counter error.

As I understood the IOP guidelines they don't like footnotes in general. So I guess using more than 9 footnotes would lead to objections by the lecturers, otherwise the IOP document class would not use the limiting symbol numbering. I therefore changed your comment slightly.

Perhaps the changes are of use for you, for maintenance?
