There is a bug in newer IM versions so that PDF images are not displayed within LyX. I reported this several times but the IM people did not reply. The problem is that IM doesn't have a bug tracker and if the devels don't have time after one reported a bug, nothing will be done later on.
Did you try graphicsmagick instead? It is a fork that is supposed to be better.
