I think it's highly depending upon the implementation of TeX.
Here (teTeX 0.4) the texmf.cnf is public, so
 - if the .bib file is public it should go somehere where the
 kpathsea can find it -> relative path in the BibTeX Generated References tag.
 - if the .bib file is private, the best place (in LateX) is to
 put it in the directory of the .lyx file.
 It's fine as . is the default in texmf.cnf path for bibinputs.
 So the name is relative in LateX but must be absolute in LyX because of the
 temporary.
 What is a bit misleading is the fact that with the relative file name,
 View dvi fails, but Export to Dvi succeeds; moreover after an Export to Dvi, there
 is a .bbl file in the local directory, which seems to be recognized with View dvi...
 
There is another problem with .bbl files: 
in LaTeX, it may be needed to kill the .bbl and .aux files
to allow the update of bibliographic parameters (change of style for example).
That's easy to document when these files are visible in the local directory, but
a bit complicated to do in the temporary. Of course, leaving LyX and coming
back changes the temporary...
This combined with the existence of TWO .bbl files (one in the temporary,
one local) if an Export to dvi has been asked for makes the interpretation
of the result of the compilation with BiBTeX a bit intricated, even
with a careful scrutation of the minibuffer info.

Nothing can be done about LaTeX by the LyX developers to call BiBTEX
upon a change of style, but would it be easy to kill the .aux and .bbl
files when a change in the BibTeX Generated Refrences tag is detected ? 
If everybody agrees about the described behaviour
of course... hope it is not *local* to my site :-)
By the way, what I described is true here both with 0.12.0 and 0.12.1pre8.

Hope that helps, and that it is not too late to include some more stuff about
LyX and BiTeX in the 1.0.0 release.
