I have seen a similar problem with equations in an xfig document exported
from xfig as the pair of tex and ps files. What I have found I needed to
do was a
setenv TEXPICTS $cwd
in the directory with the source files before starting lyx to get things
to export correctly to ps. I have been using version 0.12.1pre8 on
redhat 5.1.
