ispell is able to handle this, you have to specify the "input encoding"
in the spellchecker options.  

Also, you may need a link german.{aff.hash} -> deutsch.{aff,hash} in
your ispell directory (/usr/lib/ispell by default).

Possibly, you need a newer version of ispell?

First, it should not be necessary (I don't need them).  If you want to
enter characters there, either use cut-and-paste from an xterm, or
specify the characters in your lyxrc (\escape_chars "æøåÆØÅ")
