The first one with having a footnote not on the correct page is
because of how LyX handles Fn's in "illegal" places. inside table
cells. inside floats. in sectioning headers. You could try to avoid
that. (at least I think this is the problem)

The second one is imo correct behaviour (but it can be tuned I think),
you don't want to have a footnote that cover too much of the page,
then it is typographgically correct to split it to the next page.
