I think that LyX should delete temporary files when compiling after the
previous compile had an error (I think there is a trac ticket open for
this), but when there is no error, I think we are not planning to delete
temporary files because they can speed up subsequent compilation.

You can delete the temporary files manually by going to Document > LaTeX
Log > Open Containing Directory.

Or you can write your own LyX converter that does what you want. See
Help > Customization for this approach.
