I know that LyX has a version control capacity but I have never used it and I
suspect it is not appropriate for this scenario.
One solution is to have a child document containing the paper itself and
different masters depending on the output you want. I do that for
courses I give to have both (foilTeX) slides and a two-column handout
(based on article) from the same source.
