I think that the problem is in ps2pdf.
You can use dvipdfm to generate the PDF.
If you don't have dvipdfm installed, then after installing it select the
edit->reconfigure menu in lyx.
PS: You might also need to change the slide width/height so it will use the
entire screen. For example, you might need to put
\setlength{\slidewidth}{9.5in} in the preamble.
