Can this be the case?

>From the little I know LyX never runs latex in the user's directory: it is
always run in a temporary directory. BTW: the latex document can be found
there (although with a few extra commands in the beginning, remove
everything before \documentclass )

Besides, to the best of my (humble) understanding of latex, this error
message indicates that the document was found, but not processed right.
This message literally means that there is a part in the preamble that is
not a "command". Usually that means a wrong command in the preamble, or a
package gone bezerk.
