Could you be a bit more specific:
1.) has Lyx ever run before? If so what has changed since?
2.) have you run "refresh" in the MiKTeX options program, to refresh the file 
name db?
3.) What does your runlyx.bat look like?
4.) If you are keen then try another x-server. x-win32 is free with some 
restrictions.

I hated XFree86, it chugged along on my desktop 1.6GHz 1.3GB RAM, I couldn't 
believe 
it could run so slow! IMHO I would switch to some over x-server.
