I gave up on putting my LyX home directory under the Windows "My Documents" directory. My compromise was to put it in the Cygwin default location (under the Cygwin /home directory), and put Windows shortcuts (Cygwin symbolic links) between that and "My Documents" to facilitate bouncing back and forth. If you really want to put your home directory under "My Home", try entering it as "C:/My\ Home/Lyxfiles" and see if that works. I tried this once and gave up.
