Cygwin doesn't like spaces withina path (nor do Unix and its clones, as 
far as I can remember).  I gave up on putting my LyX home directory under 
the Windows "My Documents" directory.  My compromise was to put it in the 
Cygwin default location (under the Cygwin /home directory), and put 
Windows shortcuts (Cygwin symbolic links) between that and "My 
Documents" to facilitate bouncing back and forth.

If you really want to put your home directory under "My Home", try 
entering it as "C:/My\ Home/Lyxfiles" and see if that works.  I tried 
this once and gave up.  Can't recall for sure, but I think LyX was ok 
with it, but one of the supporting programs (latex, bibtex, windvi?) 
couldn't digest the hard space in the path.
