My guess is that you're using LyX for Mac. I think the paths to certain resources may assume you have the application bundle in /Applications. Is there any particular reason you'd like to move it?

Huh? I don't understand your problem. Here, the executable is in /usr/local/bin/ and, as long as X is running, I can bring it up in any desktop. Data can reside anywhere.
