Putting the archive capability in LyX might be wrong, 

If you file an enhancement request, I think you should you suggest (as an
alternative) that LyX should be able to create a list of all files that
your document depends on. Then you could use this list to create the
archive yourself, manually adding any other files you think should be
included.

Don't forget that you may still lack some .sty-files etc on the other
system, so it won't be fool-proof.
