What LyX's version do you use ?
In Windows native version, if you access to the file by Windows Explorer, this message is displayed (known bug) ... You must open your document in LyX (File \ Open).
I know this is true for the *.lyx files but Reader should and did used to find the pdf files but itself.

After using pdflatex to convert my lyx file Acrobat Reader says cannot find file.
If i search around in the lyx/tmp directory the file is there and i can open it.
Any reason why Reader cannot see this, it has been workingin the past.
