Which version of LyX are you using? In 1.4.x you can turn off AMS
completely. Please send an example file for us to test if that does not
work.

Actually, I found this is not related to LyX, but to a conflict between
the mathabx and SIunits packages. If I need both of them, what is the
solution ?
