The installer assumes you won't be using your old installation, and it simply copies your 1.3.7 user's files (at ~/Library/Application Support/LyX) to the new location (at ~/Library/Application Support/ LyX-1.4). In the process, it updates some preference settings to point to the new location. (The only files it deletes are files that might be left over from LyX-1.3.4 and earlier, IIRC.)

If you want to preserve your 1.3.7 user's files, simply duplicate that folder (~/Library/Application Support/LyX), then run the installer, and then rename the copy back to the original. Then 1.3.7 and 1.4.x can happily coexist side-by-side.
