I used the Lyxinstaller from the lyx wiki download page. Yesterday I installed with this Lyxinstaller lyx and MikteX on the computer of a friend - everything worked perfectly with times... Thats why I think there must be something screwed on my computer. Probably I have to search manually after deinstallation if there are some left-over configfiles...

That makes sense. After you uninstall MikTeX, you might want to run regedit and search for any lingering registry entries.
