I thought it was LyX (or a LyX script) that did the reconfigure? Does it
invoke MiKTex, which then might try to go online? If that's the case, I
think some kind of information message is in order. It doesn't seem
obvious to me at all that a reconfigure should require an internet
connection.

In your case LyX is already installed, only the configuration fails, so
open an internet connection, start LyX, reconfigure it using the menu
Tools->reconfigure. If it then sops at the same position after some for
more than some minutes, there are troubles with your internet connection
- firewall for example.
