You can try putting '{it ' in ERT to the left of the emphasized text and '}' in ERT to the right of the emphasized text. I tried this on a sample using the Warsaw style; it italicized part of the section heading in the navigation bar, but not in the TOC.

Thanks a lot paul - it works if I use :
ERT:'\it{' The text to be in italics ERT:'}'
even in the TOC on the slide.
