I suspect the speed difference has less to do with the LyX version and more to do with misadventures in processing the exported LaTeX.

You might try the following: export the document to LaTeX (using File->Export) in both LyX versions and compare the .tex files for differences. If you don't have a file comparison utility better than fc (which is a DOS command), you can download WinMerge (recommended) or zip them and post them here for one of us to look at. If the problem is a change in what LyX is exporting, that will help identify it. If it's not in the export, the only other thing I can think of is to look for a change in either the converter path (perhaps different options being used) or something relating to image processing (but the error messages make that unlikely).
