You don't need to generate a preferences file manually. Try to delete yours, then restart LyX, open the preferences dialog, click there OK after a change, finally restart LyX again. When this doesn't solve the problem, then you might suffer from the bug that LyX currently cannot handle paths with non-ASCII and multibyte characters. We are working on both problems to get it to work for the next release candidate.
