Set the language of the Greek text parts to Greek (polytonic).

Mark text and do one of

* Edit>Text>Settings>Custom>Language 

  and choose from the list
  
* M-x (open minibuffer)

  language polutonikogreek

  Enter
  
There is an enhancement report and patch for proper support of accented
Greek characters (Greek extended Unicode block) in the LyX bug tracker,
so hopefully the next version will ship with it (you can ask for the
feature at lyx-devel).
