The problem is a combination of full justification of the bibliography (the
default for most document classes) and long, unbreakable URLs.  One option,
depending on the ultimate destination of the document, is to left justify the
bibliography.  (Some journals are remarkably finicky about formatting, and might
object to left justification.)  If you are using an inserted BibTeX
bibliography, just put the cursor in the line with the BibTeX Generated
Bibliography widget and use the paragraph settings button to switch to left
justification.  Something similar will work with a directly inserted 
bibliography.

The alternative would be to break up the URLs into manageable chunks, either by
hyphenating or by inserting spaces.  I'm not fond of either approach, as the
reader will sometimes mistake a hyphen or space for a literal part of the URL.
