In my LyX 2.0, I don't have that menu option. It is called LyX> Reconfigure
instead. This made it recognize the layout file.
However, when the document is converted, all the comments that were originally
in the latex code are visible in the LyX document. Is this a bug or a feature?
If you mean: The comments appear in LyX itself, as opposed to in the
output, then this is a feature of sorts, I guess. The comments are
imported, but as what LyX calls "ERT", meaning: raw LaTeX. They really
ought to be imported as LyX comment insets, but that's a long-standing
request, unless it's been fixed recently.
