No!!!
You must be in a wrong folder because for LyX 1.6.x there is only one folder named "lyx16" and this
must not be changed to fix issues in LyX 2.0.
But as it seems your system is messed up. I recommend to:
- uninstall LyX 2beta1 _completely_
- uninstall all other LyX versions (but keep MiKTeX installed)
- check that there are no leftovers in the whole registry about LyX
- reinstall LyX 1.6.8
- reinstall LyX 2.0beta1
