I run into this problem too.
I installed texlive2010 and lyx 1.6.7 under my directory.
By tlmgr, I installed IEEEconf.cls.
"kpsewhich tex IEEEtran.cls" shows
 "/home/jczhang/usr/local/texlive/texmf-dist/tex/latex/IEEEtran/IEEEtran.cls"
When I click Lyx's Tools--> Tex Informantion, I can see lyx has found
IEEEtran.cls
"Help-->About Lyx" shows Library directory is ~/usr/share/lyx. I can find
 layouts/IEEEtran.layout under this directory.

I run Lyx Tools-->Reconfigure several times, but in "Document class " drop
list, it is still "Unavailable : artical (IEEEtran)"

Any idea?
