I am not sure if "all" happens in this case.
However, it is a known limitation that the only one set of font settings
is stored: either system fonts ("non-TeX fonts") or TeX fonts. If you
toggle the "use non-TeX fonts" setting, your font settings will get
lost.
Also, some other settings (e.g. LaTeX encodings, maybe also margins) are
temporarily kept if you switch to the "default" setting but not saved
when closing the document.
So, if you have been experimenting with the settings a lot, this may be
the "normal" LyX behaviour -- I cannot say whether it's a bug.
