Hi,

1) \include starts the content on a new page, \input does not.

2) I would try to set the master of section.lyx to chapter.lyx, I think.

3) Not all options are inherited between master and childs, you mostly have to repeat the settings in both to avoid any problems. (you can do it once for one of the child, then copy paste the heading of the .lyx files in an standard text editor to save time.
