When I used the classidthesis template there was a child document dedicated to the bibliography. Why don't you try adding your bib file there. And, again, the way to change formatting is via the bibtex style; it has nothing to do with the bib file.
But I may be missing something -- I'm also a junior lyX user myself! Manolo
