Do you have your table in a float, perhaps? I don't think you can have
longtables and float together. Although you should be able to see the
option as greyed out.

If I right-click from inside the table, I have a pop-up menu. The last item
is "More..". Clicking on that brings up a second pop-up menu, whose last
item is "Settings.."

I am on LyX 2.0.6 like you, although a different distro (Arch).
