Tap edit, then tap the messages you want gone, the tap either  delete  or 
archive. The option will depend on your mail settings. then do a 3 finger swipe 
down until you hear refreshing content. they should then be gone.

If this is on a mac then after deleting the messages wait until the scroll area 
in the activity monitor which can be accessed with cmd option 0  is empty and 
the messages will eventually within about 5 or so minutes depending on your 
connection be gone.
